Why emulators can run ''Knuckles In Sonic 2'' perfectly and the Mega Ever Drive can't without the Sklockon application has something to do with the emulation and the rom being a digital download. I know this works because my Mega Ever Drive cart runs ''Knuckles In Sonic 2'' perfectly. You can also do this with Sonic & Knuckles rom and Sonic 3 rom or Sonic 1 rom and it will give you the finished combined rom either ''Sonic 3 & Knuckles'' or ''Blue Sphere'' but these roms are irrelevant to combine yourself as they play perfectly on a Mega Ever Drive cart to begin with, but you need this software for running a perfect version of ''Knuckles In Sonic 2''. 
It's a neat little software that lets you combine the Sonic & Knuckles rom with the Sonic 2 rom manually yourself and shows you the finished combined product. Scroll down the page and you will see the application that you need to download.
